If deploying to a production environment, be sure to use the Deployment Options -> AllOrNone checkbox.
To delete components in the destination environment, use the Delete Metadata window on the right-side pane.
In the Sync Metadata window, you can visually compare the files between the metadata backup zip file and the destination environment.
Select the files you want to restore and click Validate/Deploy button.
